given the fact, in the lore of star wars EU, if we go by that, that is, mandalorians and sith have worked together and even intermingled with each other (example, darth mandalore) is it possible to be a Mando-Sith member of the sith empire? forgive me if this is a dumb question.

while i'm on this topic, would the mando-sith order be represented as a different faction than the sith empire? because to my knowledge, the mando-sith order (legends/EU) existed as its own order, rather than within the sith order of its time.

It's a fine question, you are fine!

So some things.

1) We go primarily by Disney canon, so events that happened in the EU wouldn't have happened. We may use aspects of Legends were canon and site canon is lacking however.

Also, it looks like Darth Mandalore is only on SWFanon, which has fanon/fan created characters/stories on it. So it's not even Legends/EU

2) So, write-ups aren't updated yet, but the Empire and Sith are now seperate, after a violent split in which Imperials killed Sith leaders.

3) In either case it's fine. There have been mandalorian Sith characters in the past. Also you can make a Mandalorian that's part of the Empire.

Mando-Sith Order doesn't appear to be a thing in legends, same with Darth Mandalore. In any case, if you want to be a Sith, the already existing Sith faction is fine for that.
