What do I do if I want to go to war with my character? Or have a mission-type thread?

You can join an OPEN thread as an Indie and roll the dice.

You can join a faction and do missions. Indie or Main.

There are probably other ways, but that's the measure of mah know-how

Mercenary work is always a good option. Contract with a faction if you don't want to join them.
