I don't think they are part of Starfleet and you only control the ship's security.

The MACOs on the ship fall under Reed's command, so he actually would get to command those MACOs.

Oh, I get it now, like in real life. If members of two different military branches work together, whoever is higher when the chains of command are compared is in charge. Like a Sergeant in the Marines gets command of a Private in the Marines or a Private in the National Guard.

Even during the Xindi mission, the MACOs ultimately fell under Reed because he was Major Hayes' superior officer. This is despite the fact that Major outranked Lieutenant, as Army Major is equal to naval Lieutenant Commander. However, because Lieutenant Commander did not officially exist then and Reed was in charge of all security, Hayes reported to Reed.
